I did stay in overwater bungalows, the water is clear and fish swimming around is what makes it special, but if you're just using the bungalow to sleep, then I wouldn't suggest staying in a overwater bungalow car rentals at lax the whole trip.
If you want a vacation full of activities you can opt for 4 islands in a 10 day trip. Which could be Tahiti car rentals at lax 1 night then Rangiroa 3n (I can suggest hotel Kia Ora), back to Tahiti for a flight to Moorea car rentals at lax 3n, Bora Bora 2n.
Rent a car in Moorea for a day or so to circle car rentals at lax the island. A cruise around the island is worth it also, you might consider spinner dolphin watching in Moorea, the best one is Dr Michael Poole's, book in advance.
If not taxis are pretty expensive in French Polynesia, taking a Le Truck is cheap on the other hand, could be a bit troublesome with luggage, especially from the airport in Tahiti since you have to walk across the parking lot and go up 30+ steps to the busstop, alternatively you can leave your luggage at the airport and take whatever necessary with you for your stay in Tahiti.
One of the nicer restaurants in Tahiti is Les 3 Brasseurs at the port in Papeete, there's a microbrewery and they have nice flammenkueches (something like a tarte flambee car rentals at lax or pizza, sweet or savoury). The night market across the street has food stalls where you can get excellent poison cru (raw fish), Tahitian specialty.

But they don't offer too much privacy - sound carries on the water and most people are on their honeymoon (if you get my drift). But we just turned on an iPod and/or the a/c to drown out any sounds.

My wife used to work a Four Seasons in the US and I know the one in Bora Bora is pretty new and they're hurting for business, so you might be a able to swing a deal there. If in doubt it is worth it to swing a few extra bucks for the nicer rooms or any other upgrades, this is your honeymoon and not a time to be cheap.
Another tip, if you can afford it fly business class. Well worth it for a trip of this length and importance. It gets your honeymoon off to a great start, as opposed to being jammed in coach and being miserable for a long flight and arriving cranky.

I would rent the dune buggy if you can at the other islands its the best way to see alot. Go to the food stores on your own to get lunch if you want to save a few bucks.I hope to go back in a few years with the wife, no islands can compare to the south pacific!

Much preferred Fiji... Stayed on an island car rentals at lax there called Qamea. We tend towards the remote, car rentals at lax unspoiled but luxurious. Not a multistory hotel complex. Fiji had some unbelievable diving- clam shells so big you could fit half your body in it- touch the inside and it is too big to slam shut, it takes 10 seconds to react and close!
We went to Huahine and stayed at a French resort....- Te Tiare Beach Very French indeed. There is only one other tourist hotel there....over water bungalos...sweet. You take a b oat there from the main harbor...only way in or out is by boat.
